Pipe & flooring?

Had a bit of a diy disaster today. decided to secure a floor board and the nail went through the water pipe leading to water walking in to the kitchen downstairs. we called out our heating provider-the engineer remedied the leak by replacing the the part with copper piping and securing this with what i would a compression fitting/valve thingy (not extremely technical im afraid!). after the engineer left we went to replace our floor boards but the fitting is large and now our floorboard wont lie flat. we have also been told by a friend that the heating/hot water pipe has to be so many mm from the floorboard or this could cause major problems-obviously putting pressure on the pipe for it to crack in the future. does somebody know if this correct and can somebody offer any technical advice/solution?

Try and cut some of the floor board away where the fitting is so the board will lay flat. i do not see why the pipe has to be any distance from the wood this should cause no problem
